When i went there i didn't find any store that sells legitimate cubans. Fake cubans were a plenty. The only place that had a decent selection of cigars (both cuban and non cuban) was the Ataturk Airport. There are several duty free shops in the airport (several in the departurs side, and only one cigar shop in the arrivals side but it's a good shop anyway) with walk in humidors. They have different stock store to store so walk around if you are after something in particular, but depending on who the sales attendant is most of them know nothing about cigars and will not let you open boxes.
