I've only been in the cigar game for a few years now. Some of my buddies got me hooked. They have the bigger style raching humidors and keep most all of their cigars in the boxes. I have a youtron that doesn't hold as many and have my sticks out of the boxes on the shelves due to the lack of space. They swear by keeping their cigars separated  in the boxes.  I'm I overthinking it or is this best practice?

Overthinking it. I separate cigars because I am a Virgo lol.

I have a Raching and keep cigars in boxes inside the unit. Raching recommends doing this too. I have placed sensors both inside and outside cigar boxes and found that Temperature and RH% barely fluctuates inside the cigar boxes, whereas you get larger cyclic fluctuation in temperature/rh when you place the sensors on the shelves. Either way, not sure it really makes a difference in how your cigars will smoke, but I do it anyway. I kinda like the "ritual" of removing a cigar from its box before I smoke it.

Always best to keep them in their boxes for multiple reasons. Even still the differences outside of long term aging will be nominal.

My humidor is almost filled now and I am thinking of using storage bins with boveda packs for long term storage, and then bringing them into my humidor 90 days before smoking. I haven't decided what to do yet.

Also have a Yohtron here, but I do my best to keep them in their original boxes. I've accumulated a bunch of singles lately and instead of keeping them bare, I started keeping them in Ziploc bags, unsealed/open. I think this offers a little protection from being knocked around and also keeps the constantly circulating air off of them directly too.

If you can, especially when it comes to slide-lid boxes, it should make a nice difference keeping them in their box.
